What do you guys do to insure that the sides or other panels match exactly? It seems no matter how carefully I cut something. They never match up.

That is the same way I do it , guaranteed they match when you do that , the ones clamped together. Or don't match if the measurements are off on any of the rest of the panels.

Measure three times then one more time before cutting.

:lol: I did one side and was off on the measurements , had to get another sheet of wood and started over for those panels , double checked everything and checked again before cutting and ended up with a great boat.

Remember it is nothing more then wood to make the form that is going to be glassed and paddled later. Some mistakes can be corrected with epoxy and wood flour.
